Hello Ping,
i´d suggest using c/c++, tcl and/or some sort of shell script.
If you study the source you should find some hints which libs to use to
open images...
If you want to programm specific things, there is no problem in using
independend
software libs for opening, writing or computing your images.
I´d apprichiate to check the fsl source - which librarys they used.
