Dear Adam,
the Makefile is located in the src folder of your SPM installation. So
to recompile your MEX files, you just need to cd into it and type 'make
&& make install'.
The incompatibility that you observe is more likely due to the recent
Matlab version you are using (MEX files provided with SPM5 are compiled
with Matlab 6.5.1). More recent MEX files that should work directly for
your platform/Matlab without recompiling can be found here:
