Hi,
You can transform any image with know transformations (matrices
or warps) using applywarp. If you need to go in the other direction
(standard space to individual structural) then you will need to run
invwarp first to get the inverse of the non-linear warpfield.
This is all covered in the FSL course practical on registration.
