Do you have files called "merged_*" in the bedpostx directory?
If you do, then don't worry about the error message, bedpostx has
terminated successfully.
As for the monitoring display, the reason why some slices are skipped
is that the messages are displayed at a fixed frequency, and the
monitor program finds out how many slices have been processed so far.
So it is possible that more than one slice is processed during one
cycle (which appears as if they were skipped). It is also possible
that some slices take longer than others (because they have more
voxels in the brain mask), which means that the number of apparently
skipped slices can change.
