The models reside in MNI space, and the variation modeled is residual to
the 2-stage process.
Essentially, FIRST needs the mapping between the space in which it
resides and the native image space. The models are then transformed into
the native space. FIRST needs the linear transformation matrix that maps
between the two spaces. I may be able to be a bit more helpful with a bit
more info. Is there a reason you don't want to use FLIRT?
What is the registration you are doing? and what is the target? What is
the final purpose of using FIRST?
