The contents of the rp_*.txt file is also encoded in the image headers (or
.mat files) after realignment. Maybe you could copy this matrix information
from one image (an image that was included in the realignment) to another
(the one derived from the image that was included in the realignment).
The command for reading a matrix is
M = spm_get_space('imagename')
and the command for writing a matrix to the header of another image is
spm_get_space('another_imagename', M)
Once all the headers encode the right orientations etc, then you can simply
use the coregister (reslice only) option of SPM to reslice an image to match
any other image from that subject.
