Dear Johaness,
What about the number of time points? I'd use 'dbstop if error' from
the command line and then when Matlab stop at the problematic point
look at size(d(j, :) ) and size(D{k}(j, :, ind)). If that doesn't give
you any clues, let me know what you see.
