Try using the Check Reg with your images and one of the SPM template images.
If the images are within about 15 degrees and a couple of cm, then all should
be well. If your subjects are well aligned in the scanner and you converted
from DICOM to NIfTI using a good converter, then this is more likely to be
the case.
Maybe you should model possible orientation effects when you set up your GLM.
