Try the DARTEL toolbox for the registering and generating of warped MP-RAGE
data (see the list for the location of the user guide for DARTEL). Then the
averaging should be trivial (you could do it via the stats user interface,
with the simplest imaginable model). The resulting average should look a bit
like the Average.img and Average.hdr that I prepared earlier from 471
subjects and put in:

The proper way to create one would be to opt for a weighted average, where the
Jacobian determinants are used as weights. It is the only way that makes
sense from the perspective of the generative model used by DARTEL. The
Average.img is just a straight average though.
