I agree to the advice that Joe Devlin gave. I additionally noticed, that
you not only catch muscles sometimes, you also loose the frontal pole
and maybe the visual cortex, if there is a clear drop in intensity. So I
do not dare to run bet on functional macaque data automatically, but
instead created manually a brain mask on an T1 anatomical image. I
achieved pretty good coregistrations of EPI data to this anatomical
image, so I applied the inverse transformation matrix on the T1 brain
mask and used this mask (after slightly dilating it) to extract the
brain from the functional data. This is doing quiet a good job for
processing data automatically.
