I've used BET to get a pretty good skull stripping on macaque scans
but the default settings weren't ideal for this. The two options that
made the most difference were setting the centre of gravity (-c) and
the head radius (-r). I tweaked the gradient (-g) and fractional
intensity (-f) values as well and that helped. In the end, I got good
brain images but they often contained an extra bit of eye muscle and
sometimes some muck along the frontal midline. I just cleaned that
stuff manually because there wasn't much.
Hope this helps.
