We are also getting this error since several months, but assumed that it may be due to poor internet link.
To update we are using a manual workaround. Even "yum clean metadata" did not solve the problem.

[root@pakwn12 ~]# yum clean metadata
Repository glite-TORQUE_client is listed more than once in the configuration
Repository glite-WN is listed more than once in the configuration
Repository CA is listed more than once in the configuration
Repository sl-contrib is listed more than once in the configuration
Repository sl-base is listed more than once in the configuration
Loading "kernel-module" plugin
Cleaning up xml metadata
24 metadata files removed

[root@pakwn12 ~]# yum update
Repository glite-TORQUE_client is listed more than once in the configuration
Repository glite-WN is listed more than once in the configuration
Repository CA is listed more than once in the configuration
Repository sl-contrib is listed more than once in the configuration

I think, it is a genuine prolem and should be addressed.

I don't understand. I try this morning at 7h00 to update ( with yum 
groupinstall as i tell you yesterday ) after a yum clean all.
It's the same result.
