Hi,
I can't really help without knowing more about what you are doing.
What calls to fslmaths are you making?
And I'm unsure why you register things to a standard volume first.
Have you tried using the FEAT pre-processing GUI to do your
unwarping and registration? This is what we recommend.
Let us know some more details and we can hopefully help.
All the best,
Mark
