In this case, this is just a warning that can be ignored. NIfTI headers
contain two affine transform matrices, but one of them can not deal so well
with certain shears (because it encodes only orthogonal zooms and rigid
transforms - ie 9, rather than 12 parameters). SPM5 mostly ignores this
second matrix (except for its use for the flow fields and imported images by
the DARTEL toolbox). The warning is simply telling you that SPM is only
writing an approximate representation of this matrix. The main matrix (which
is used by SPM) is written as it should be.
