not it's not possible in one go...
You want to do something like:
flirt -in b0.nii.gz -ref T1.nii.gz -omat b0_to_T1.mat
then
flirt -in b1000.nii.gz -ref T1.nii.gz -out b1000_to_T1.nii.gz -init b0_to_T1.mat -applyxfm
