What I've done is use the apriori ROI as a mask to randomise.
So a command like this:
randomise -D -i GM_mod_merg_s2.5 -o grey001_s2.5_errs.roi1 -d
design.mat -t design.con -n 5000 -C 3.70661 -v 5.75 -m ROIofInterest
If I've done this wrong someone please jump in and correct me.
