The CE is working since I suppressed the torque_submitfilter.
I tried to reproduce the problem by passing different kind of string
including the $ sign to the filter :
[root@nanlcg01 ~]# cat | ./torque_submitfilter
#PBS -k oe
sljghsfdlgjsdlf
sljghsfdlgjsdlf
fgdf$dfgd
fgdf$dfgd
$sdgsdg
$sdgsdg
dgs $sdgs = sdgsdsd
dgs $sdgs = sdgsdsd
But it did not reproduce the problem.
My filter is this one :

# Version 1.0

Still no idea how this simple scrip is able to corrupt a file that
goes through.
