Hi - no you can't shift images (including ROI masks) around in
FSLView. I would recommend using registration programs to get the
images aligned and then apply the transform to the ROIs. You could
then refine those further by editing in FSLView if necessary. For now
you would use FLIRT, but shortly we will be releasing FSL 4.1 which
includes FNIRT nonlinear registration.
