Hi,
The first thing to check is whether your input data is correct - load
the 4D input data into FSLView and turn on the movie loop to check
that all timepoints contain valid, consistently-aligned, images. If
this isn't good (sounds like that's the case from the last thing you
said) then you need to go back to fix how you generated it.....?
