I think the problem here is the order. It should be
1) Configure jpackage repositories.
2) Install java packages
3) Install glite-WN
if you allready have glite-WN installed then things may be odd.
Concerning the JAVA_LOCATION it should not need to be set. If there is
some middleware that needs it
then its a bug on that middleware.
