Hi,
This sounds like the registration is failing.
Is this between the highres anatomical and the standard
space image, or between the functional and the highres
anatomical? Only these two count - everything else is
derived from them.
Have you brain extracted the anatomical images?
If you have done brain extraction - is it good?
Also, if they are in quite similar orientations to begin with
you can try "No search" rather than "Normal search".
