I'm not sure I fully understand your question. You don't need to adapt tbss for such analysis, just correctly set up the design.mat and design.con to answer your statistical question (see randomise manual, http://www.fmrib.ox.ac.uk/fsl/randomise/index.html). The processing steps should not change...
