I managed to track down which con image it was that was causing the
problems. Even though there was significant activity at the first level
I had accidentally omitted the movement regressors for one of the
sessions for the subject.
Once I had put this is and re-run the first level analysis for this
subject, the second level worked ok and is now chugging away nicely.
It's quite clever then how the program was able to notice this mistake,
and so it was due to human error and not a bug.

Nick,
could you please post the full error message (including line numbers if
available) and the .xml-file of your design batch to the list? Without
this information it is difficult to trace the issue. Alternatively, you
may try debugging by typing
dbstop if error
dbstop if caught error
into your MATLAB window before running the design specification.
