[I changed the subject-line, because some people are confusing resources that require the soon-to-be-defunct Shib-to-Athens Gateway, with resources that are fully Shib-enabled]
The answer is yes, *any* URL behind a Shib-SP can be addressed, and authentication/authorisation will work as planned.
Wayfless URLs should work too, but may be a bit more complicated for 'deep links'.

Subject: Re: [JISC-SHIBBOLETH] Linking to gateway resources
In general, if a service provider deploys the Shibboleth software, does
this allow the target URL to point to anywhere in the service provider's
site, or will many service providers require this to be a specific gateway
URL, like for many Athens resources? What I'm thinking is that it would be
useful to know whether the target URL can contain parameters, e.g. for
performing searches or for article-level linking, and how to construct
them. Perhaps a wiki could be used, like the URL Clearinghouse
<http://urlclearinghouse.wikidot.com/>, so the community can help keep the
information up to date.
