I guess Im having trouble understanding exactly what waypoint masks are designed to do. I
thought if I seed in IC and give the brainstem cut as the waypoint mask, then I will only pick up
the tracts that start at IC and pass through medulla. If I understand correctly, you are saying that
Im picking up tracts that start in IC, go down to medulla then come back up to the cortex. But,
wouldnt this kind of path violate the imposed curvature threshold, because the tracts that go up
to the cortex pass through the IC, essentially making a loop. Please let me know if I misinterpreted
your statement.
I will try your suggestion and include the cortex in the same mask as medulla. But, how would
that approach be different then creating a separate mask for cortex? If the seed and two waypoints
are separate, then wouldnt the resulting tracts include only the fibers that pass through all three
masks?
