I reversed the sign of the phase map data after I got a similar problem.
It seemed to work. You could just multiply the phase dataset by (-1).

Seems like my last reply didn't go through.
I know the phase-encode is in the y-axis, just like the fMRI's. I have
checked several different scance to verify this. This is why I don't
understand my results. I have also tried using x and -x as the unwarp
directions, just to make sure but, this doesn't work either. X shifts
the
brain to the right (guess technically to the left since it is
radiological),
while -x has the same result as -y.
Any ideas?
