You might be able to ssh into the VMWare install from windows and send
commands that way.

I just upgraded from FSL 3.3 (Cygwin) to FSL 4.0 (VMware). I had been
sending commands from MATLAB to Cygwin using a script I wrote, since it
could be called through the command prompt. This was very helpful in
integrating my own software with a preprocessing pipeline using FSL's
various tools. Since FSL's new VM isn't just a simple command line, is there
a way, other than installing a linux version of MATLAB into the VM, to
control FSL from MATLAB?
