You need to swap the first and third rows of your bvecs file (x and z
gradient directions). I assume you have a red cortico-spinal tract as well?
Peace,
Matt.

Subject: [FSL] Why do my subjects have blue Corpus Callosums (after DTIfit)?
Hello all,
I have been working on a DTI study following the Dartmouth guide as well as
a supplement that a friend wrote. I run into a snag all of my subjects have
bright blue corpus callosums after running DTIfit and checking the image
against the dartmouth guide they should be red. I am a first timer here so I
need explicit instructions. As far as we can figure I probably have an error
with "radiological" vs "neurological" ordered dti sets. I've looked at the
FAQ but just don't know where to start/ which files to edit/ if this is even
the correct thing to do. Can anyone help?
I have attached a screenshot.
Thank you.
