The latter is odd - if the procedure runs through without errors, it
should produce output files.

I would try fiddling with two options: one, improve the initial
registration with the template by coregistering the input images to the
T1 template. This only changes the position, not shape and size of your
images but may improve the starting estimate for the initial affine
registration (which is based on the whole head and sometimes goes wrong).
Two, another suspect would be the bias correction - the bias field may
interfere with both the initial affine registration as well as with the
following segmentation steps. If this still does not help, segment the
data and write out the bias corrected image only and use that for a
second iteration. Other than that, no good ideas.
