James,
They are in voxels. It might be better to draw your ROI in FSLView and then
use fslstats (or use the fslmaths -roi option).
Peace,
Matt.

Subject: [FSL] fslroi units?
Hi,
I am confused by fslroi. What are the units of x-min, x-size, y-min, etc?
Are they in mm, voxels, slice number, something else? I'm trying to extract
an ROI from my DTI FA images and then use fslstats to calculate the mean FA
of each ROI.
Many thanks,
James
