Is there any simple way to retain the original data types when changing output file formats in FSL 4.0? My inputs are ANALYZE files, and running brain extractions (with a customized copy of fsl.sh set to output ANALYZE) produced outputs whose .img files are twice the size of the inputs. Comparing header files revealed that the data has been changed from 16-bit shorts to 32-bit floats. This also happens if I simply allow FSL to output the default NIFTI_GZ and subsequently run fslchfiletype, either before or after unarchiving. I saw no options for setting any flags or otherwise controlling this aspect of the output. We would really like to keep the original data types if it is feasible. Can anyone please offer suggestions?
