Yes indeed, you can use coot to mask certain regions.
Yes you can export that map (as you can any map). Using scripting:
(export-map map-number file-name)
(provide values for map-number and file-name, obviously). I believe
that file-name should end in ".ccp4" if it is to be read into Pymol.
And before you say it Bill, yes, I agree :)

p.s. Following recent thread on CCP4bb I suppose that I should include a
function that masks the map by a radius around a certain point.
