Dear FSLers,
I am testing the FSL 4.0 tbss on our DTI data using 2 data sets from
Siemens 3T Trio. The dicom images were converted to nii using mri_convert
in the newest version of freesurfer. The display of nii images using tkmedit
showed that the corrordiates were correct. i.e. nose facing upwards in the
axial veiw and rightwards in the sagittal view. The fslview 3.0 showed the
nose facing downward and rightward though the labels were correct (see
attached figure at left). However, after running the orientation of tbss
rsutls, i.e. the mean_FA_skeleton and all_FA, were screwed up (see attached
at right).
I am planning to use the fslswapdim before runnig tbss to see if it helps
fixing the problem, but wondering if this is a known problem and people
could give me advice in a qucik fixing. I guess the problem is due to the
strict definititon ofRadiological orientation in FSL?
