You can run NCSMASK with your first placed domain and generate a
suitable mask file for DM.

Other suggestion:
since you think you know the second domain has some movements, can you
try to idetify which secondary structure elements disobey the other
models and remove them from your second domain search, then rerun phaser
or whatever MR program you used. It might also just be a small loop
which needs to be trimmed which flaggs a solution then as wrong because
of clashes, make sure to get reid of anything that is not the core of
your domain.
