Unfortunately I don't know any fine technique to do so. However you can
simply mask out your image, i.e. 1st normalize the brain volumes then
2nd, using imcal, perform a dot product with a binary image of the brain
without cerebellum (you can for instance take all aal areas except
cerebellum either directly or using the WFU_Pickatlas, etc). You will
end up with you MRI volumes without cerebellum and skull (though it
might be a good idea to perform the skull tripping first with MRIcro or
FSL).
