I believe the preferred method to do this is to use:
flirt -in input_image -ref new_sample_space -applyxfm -init
identity_matrix -out resampled_volume
The input is your initial image, the reference image is an image in the
desired space you would like to re-sample to. You also need to provide an
identity matrix. The flirt matrices are 4x4 matrices in ASCII format. So
that the identity matrix would look like:
1 0 0 0
0 1 0 0
0 0 1 0
0 0 0 1
