I would do it the other way around, i.e coregistering the T1 (as source) onto the mean (as ref), without reslicing it.
The order in which you did it, will always run into that problem. You might solve your problem by removing the mat-files for each image (if you use SPM2 or by resetting the all rotations and translations (works for SPM2 and SPM5).
But, since you used the T1 as reference, and resliced all your images, you might have noticed, that your functional scans also have now the resolution as the T1 images has. That is filling up your hard disk in a quite short time ...
So, doing it the other way around solves not only your orientation problem, it also saves a lot off disk space.
