There is nothing in desktop effects per se that prevents coot from running.
Here's a picture of coot and pymol running on Xubuntu/Beryl:

It is possible that FC6 creates problems with its implementation. If so,
may I humbly suggest Ubuntu (or Kubuntu or Xubuntu) as a great
alternative?
