Someone can correct me if I make mistake. As you know, DICOM co-ordinate
system is RAI format. If one use SPM2 to convert DICOM data into ANALYZE
format and don't change the default set (i.e., defaults.analyze.flip = 1),
the generated ANALYZE image is radiological format (i.e., left = right
hemisphere). Subsequently, one can perserve the default set when
proceeding the normalisation step because the coordinate system of these
data differ from the template (neurological)SPM2 provide and were required
to filp (defaults.analyze.flip = 1). Note thatthe normalized image still
is radiological format, i.e., SPM2 don't change the format of input image.
In summary, if you use SPM2 to preprocess all data including to convert
DICOM to ANALYZE format, you have to preserve the default flip set (flip =
0 or flip =1), thus generate the required correctly images.
