Can you clarify something -- does SPM report this bizarre coordinate
origin, or is it another program, and if so, which one? Also, when you
mention the origin before import, which software are you using to get
the origin from the DICOM(s)?
As far as I'm aware, Analyze compatible programs should be happy with
the .hdr/.img NIfTI pairs; they won't read the NIfTI coordinate
mapping information properly, but I'd expect them to treat the files
the same as Analyze images without much coordinate mapping info.
Regarding your newer question on NIfTI to Analyze conversion, have a
look at:

P.S. You might want to have a quick test of some other DICOM import
utilities (though I think the SPM5 one is very good...)
MRIConvert allows both DICOM->NIfTI and DICOM->Analyze, which might
help you track down the problem; it's also very well supported by
Jolinda, who often posts to the SPM list (hello, if you're reading!)

Chris Rorden's dcm2nii also seems excellent, and has a particularly
detailed and helpful webpage
