It's a feature - not a bug. In SPM5, the position of the crosshair when
the Display or Check Reg utils are started is no longer determined by
the placement of the origin. If you want the crosshairs at the origin,
then you'll need to set the mm coordinates to [0 0 0].

Subject: [SPM] Alignment problems in Check Reg.
Hello Fellow spm users,
I am referring to John Ashburner's comment on the Preliminaries step
under
Unified Segmentation (wikibooks). The first step on page 3, under
Unified
Segmentation, and Preliminaries, he suggests to make sure that the
images
are "reasonably well aligned with the template", using the Check Reg
function. However, no matter what order we open the images in, the
second
batch of images is always misaligned.
We have tried listing the template first, and then subject's images are
misaligned. When we try opening the subject's images first, then the
template's files are misaligned. However, when one opens the subject's
images using the Display function, the crosshairs position looks great
and
is aligned with the templates. It seems therefore that there may be a
bug
in the system which misaligns the second set of images that are
displayed
in the Check Reg function. Has anyone else had this problem?
And, how important is this step, since in the unified segmentation step,
the images are normalized to a template anyway?
Grateful for any suggestions, hints, etc...
Thanks so much,
Lea
