Hi there,
just a quick answer: try out Christian Gaser's toolbox as it has exactly
the feature you are looking for (write affine only, based on the
segmentation parameters). Personally, I found writing out segmented data
in native space and then normalizing it affine-only via the normalize
button got better results, but that may be only me :)
