Hi,
you can apply flirt transformation matrices to 4D data - this will
then spatially align them with the target used to derive the initial
registration. Note that in general in FSL we do not 'normalize' (i.e.
co-register) the original 4D data but instead calculate the
statistics in native space and only 'normalize' the stats images if
and when required (e.g. for higher-level analysis).
