Dear Jeff,
you will have to reslice, e.g. using your script, or realign/reslice only
or spm_imcalc. The latter options are useful if you have a reference image
already. Then, you can use your reference image as first image, and the
image to be resliced as 2nd image. In imcalc, just say "i2" as formula.
Note, that reslicing is the only way to encode arbitrary reorientations
into analyze files. Thus, you will definitely loose some accuracy, even if
you keep voxel sizes almost identical.
