I relayed the question to Chris Pond at the House of Commons Library and
he said:
"Each year there are about 25 Unprinted Commands, and have been for
decades. We number them up with a running number in the UC series each
session. They can be tracked via www.polis.parliament.uk and typing uc
in the type box."
So perhaps other libraries should follow the same system and use the
same numbers the House of Commons has used?

As far as I'm aware, there have always been a few commands each year
which are not numbered (see wording at this link)-
http://www.parliament.uk/about/how/publications/government.cfm. Also, of
course, some documents are published and then subsequently given a
command number. I wonder if the supplier has changed policy and started
to supply material in one or other of the above categories.
I can only suggest that they take it up with The Stationery Office.
