I think the answer is "Yes" a simple system to do it, or at least a
documented method. Taking the cynical view perhaps BB don't want it to
be too easy so that we usually end up with the Blackboard brand
immediately recognisable. My experience was that the guys from
consulting quite openly told us which files to overwrite, then they
changed in the next release :-)

We've changed our home/login/help images by over-writing one of the
default sets that we were never going to use if that's any help. The
images have to be the exact same dimensions as the old Blackboard
default ones though or they expand/squash to fill the space.

We too would like more flexibility. Off the top of my head, these
improvements come to mind
- wider range of colours available in the colour palette throughout the
system
- ability to upload own images for Home, Login etc.
- ability to upload own images for tab dividers, course menu buttons
etc.
- ability to choose colour of active tab divider
- ability to change system default font style / size
- ability to change default font style / size for course menu headings
