As far as I know, it writes the parameters, from the estimation of the
source to reference, onto the other images. In estimation, it just
writes to the header files and in 'estimate and reslice', it reslices
them too. The options are identical as for the source image.
Coregistration allows a cross-modal rigid body registration, but takes
longer than realign in part because it has a more complicated
optimisation function. Conceivably you might use it when registering
your already realigned time series to the T1-weighted anatomical, so the
T1 is the reference, first image is the source and the rest are 'other
images'.
