Dear Sabine,
What you describe is symptomatic of having
(set-do-probe-dots-on-rotamers-and-chis 1)
and
(set-do-probe-dots-post-refine 1)
in your ~/.coot
The dots should not update or change if you don't have those settings.
You can toggle off the dots with the Generic Objects dialog.
Perhaps you might like to try coops, which I believe does a better job
at dots control.
