Have you checked Moodle.org for similar experiences?
I have heard of similar experiences with some implementations of MySQL and Moodle. There are
slowdowns when the use of the VLE increases beyond a certain point.
Is your Moodle implementation been well used?
This is one of the reasons when I came to install Moodle I chose PostgreSQL over MySQL.
Most large Moodle implementations also use PostgreSQL, the Open University for one because of
the scalability issues.
Personally I would recommend changing to PostgreSQL if you can.
