We never do it on top like that.
In fact we just have
/nfs/area/GLITE3_0_0
/nfs/area/LCG2_7_0
Or whatever and then for individual batch workers we just change an
/etc/profile.d/lcg-software.sh
to source a specific version number's profile.
This way we do an upgrade lcg-software.sh on all the nodes and then
new jobs pick up the new config whereas running jobs still use the old
one (unless they start a new shell of course).
In fact I would recommend not overlaying as I guess this is not the
tested method. Much more predictable and reproducable to start with
an empty directory. Plus you will loose any redundant software. (mind
you that has only happened once in my memory.)
